Sergio Aguero and Nolito scored twice as Manchester City resisted Stoke's second-half comeback to continue their winning start under Pep Guardiola.
City led when Aguero converted from the spot - despite missing two penalties on Tuesday - with his second deftly nodded in from Kevin de Bruyne's free-kick.
Bojan lifted the hosts with the game's second penalty - both awarded for tugging in the box.
But Nolito came on to score two late goals and seal City's win.
The Spanish forward tucked in fellow sub Kelechi Iheanacho's cut-back from close range with four minutes to play, before punishing Stoke again in the fifth minute of stoppage time when played through by Raheem Sterling.
It was a deserved victory for the away side, who were totally dominant in the first half and rarely seriously threatened after the break.
A tale of two penalties
Stoke manager Mark Hughes was furious after referee Mike Dean awarded City a penalty in the first half and Ryan Shawcross's shirt pull on Nicolas Otamendi was the kind of challenge at a corner that regularly gets ignored.
But he had a rather different reaction when Dean punished Sterling for the same offence, with Shawcross the victim this time.
City followed up their opener from the spot with a slickly taken second, but Stoke failed to build on the momentum that followed Bojan's conversion.
The final scoreline in Guardiola's third game in charge was perhaps slightly flattering on City, who were excellent in the first half but sloppier for much of the second.

Manchester City goalkeeper Joe Hart is considering a move away from the club after being dropped for the first two games under Pep Guardiola.
Everton and Spanish side Sevilla are interested in taking the England star.
With just two weeks left of the transfer window, Hart, 29, is only interested in a loan move in order to examine his options.
Barcelona's Marc-Andre ter Stegen and Claudio Bravo have been linked with moves to City.
It is understood Guardiola and Hart, who knows he has no future at the club, have not built up any kind of relationship, with Guardiola saying on Friday that Hart does not have the time to become the kind of 'sweeper-keeper' he is looking for.
"I am not saying he's not able to do it - with training he can do it," said Guardiola on Friday. "With time. But his time is now. It's not about what happens in six months, seven months."
Guardiola opted to start with Argentine Willy Caballero against Sunderland and in City's 5-0 Champions League qualifier victory over Steaua Bucharest on Tuesday.
Hart has made nearly 350 appearances for City in all competitions since joining them from Shrewsbury in 2006.
Claudio Bravo: Manchester City and Barcelona in 'agreement' over goalkeeper

Barcelona say they "have the beginning of an agreement" over keeper Claudio Bravo's transfer to Manchester City.
The Spanish club's technical secretary Robert Fernandez said: "We are awaiting events this week. When Claudio leaves, we hope to have a new keeper."
The arrival of Chile international Bravo, 33, would likely leave England keeper Joe Hart as third choice at City under new manager Pep Guardiola.
Hart, 29, is considering a move after being dropped for Willy Caballero.
Guardiola said on Friday that Hart can leave the club if he wants, with Everton and Spanish side Sevilla interested in signing him.
BBC Sport understands the player does not want to move to Sevilla - or German side Borussia Dortmund, with whom he has also been linked.
Hart has been a substitute in City's three games this season, with former Barca boss Guardiola saying he prefers a goalkeeper "able to play with the ball".
He added: "I spoke with Joe from the first moment we met. I try to be clear with my players and I was clear with him.
"The first thing I am looking for from the goalkeeper is to save. After that he has to be able to help us to create a good build-up. That is why I am here."
Hart has made 347 appearances in all competitions for City since joining from Shrewsbury in 2006.
